Not inconsistencies.

the Bene Tleilax propogate through gholas...so they have kept the same beliefs for millenia upon millenia. Your problem is that their religion is the same? It is supposed to be the same.

Considering that lots of stuff about their religion has been revealed in books that have already been read... I don't think it matters so much that Bian and KJA are just repeating it.
But they didn't reveal it to the Bene Gesserit or anybody else... so when you get to Heretics...the secret is still in tact. I don't understand what the problem is.

If you want to say the stuff about no-ships and Amal is redundant...that's fine, but that's not a plot inconsistency. That's something that you don't like in the writing again. I think it makes sense that Amal is the precursor to what the honored matres use.

Also, as far as the Bene tleilax having some code of honor...I don't really remember what you are talking about. But by saying that they left everyone alive, Rhombur, Kylea, Count Vernius... I would think that they didn't even really defeat their enemies without a way out. And even if they did, you negated yourself again by saying that the Bene Tleilax are too close to the Bene Tleilax of the future...um hello...if they don't have their little honor code..they aren't. And in that case they would have changed over the course of time. But as I said again... I totally don't remember this little honor code you are talking about from any of the books.
