Well I guess this all started with the comment that the human race is naturally warlike and whether that will or should ever change.
Your question reminded me of the fact that Leto needed his "rebels," remember? They made the best tools for the pursuit of his golden path. Obviously FH saw some usefulness in rebellion, questioning of authority and willingness to fight for what you believe.
Why do you suppose that is?
Here's what I think:
To maintain impetus for the diaspora. Have you ever heard the phrase stasis=death? The species that doesn't maintain competitiveness dies off. War may not appeal morally, but on a competition level, it is a necessity. People who believe that humans may never encounter an aggressive competing species can happily say that we should all strive for peace. And there's nothing wrong with peace. But the drive to compete, to challenge, to survive and to win is crucial. I think that's what Leto was cultivating in his "rebels."
And that's what war has to do with Dune.
