I am only going by memory of some old word of mouth here, but as I recall, ASH was supposed to begin work on the Ripper spin-off, so Joss knew he wouldn't be there for the entire season prior to the beginning of season 6. However, since Ripper never got off the ground, Giles was able to make guest appearences. The only problem with bringing him back as a regular (this is only speculation) was that the storyline had evolved into Buffy trying to get along without a parent figure to rely on. She was now an adult, so the constant presence of Giles was a deterent to her growth. If any of this is wrong, I'm sorry. This is how I remember it and my source of this information is just hearsay.
