Wow, this question is right up my alley, dev!!
Aside from the obvious MSR, here are some I've occasionally thought might make good matches:
Pendrell and Scully, but not *that* Scully. . .I think he would have been a great match for *Melissa* Scully. . .they would have been kind of like "Dharma and Greg".. . .Pendrell was really straight-laced and needed somebody to help him loosen up. . .Missy was kind of flakey and needed somebody to provide her with stability. It's a match made in fanfic heaven!!
For Skinner I'm torn between his two "wives". . .part of me would have liked to have seen him reunited with Sharon, his ex-wife on the series. . .part of me thinks it would have been cute if a romance had been allowed to blossom between him and his secretary Kimberly. . .who was played by MP's real-life wife, Arlene.
I would have also liked to see some of the other ships on the show developed more fully. . .like Byers/Suzanne and Jimmy/Yves of the Lone Gunmen.
