I think you're probably right about them having done the NP prior to "all things" but, up to that episode Scully was still somewhat "holding back" a bit. Yes, she loved Mulder and had finally admitted to herself that it was a *sexual* (not platonic) love, but she still had her doubts. In "all things" I think she finally admitted to herself — and him — that a relationship with him was what she really wanted out of life and that, as long as they were together, she would basically be happy even if other things in life (her career, her fertility) weren't going as she wished them to.
