Maybe Scully was talking about the in vitro that finally took. So she really would know the moment of conception.

Or...maybe she's talking about a naked pretzel romp with an alien that only she knows about. That would be a night one would remember! An alien who somehow had Mulder's sperm. Or maybe she's claiming Mulder as father because who would want to admit to sex with an alien?
