No we aren't given concrete proof that the baby is Mulder and Scully's as a result of naked pretzeling but I think the strongest evidence is that the two main targets of the super soldiers (according to what that guy said) are Mulder and William. Now logic follows that if Mulder and or William are what they're after, doesn't it say they both have the same chemical or biological makeup or whatever it is that makes them special? Therefore, Mulder and Willam are related. At least that's what is believed.
I have another question about that but I'll save it for the season 9 board.

I had heard hints that this was a highly anticipated episode but I avoided most spoilers.
I had no idea it was going to be this special and this revealing.
