I go through these phases where I read tons of fanfic, so this questions interested me. I'm really not sure, but I went over to gossamer and sorted the stories by date. They actually sort them by when the story was put on their site, not actually when it was written, but some of them have dates of when they are written.

The earliest update gossamer has is stories that were archived between March 1-31, 1995. That's towards the end of Season two, isn't it? And so far the earliest one I've found was written is 01/29/95, which would be just about the middle of season two, I think. The fanfic takes place before Scully is abducted, when she is working at Quantico and Mulder and Krycek are partners. It's got that whole "let's talk and flirt on the phone because we can't be together" thing going on, so I guess the inspiration episode would be Sleepless.

Maybe I'll find an earlier episode, though it's hard to say. A lot of them don't have dates and it's possible someone wrote a fanfic the night after the pilot aired (to exxagerate a bit) but didn't have it put on any sites until the middle of season three. Who knows? But it's fun to look.
