We've actually seen Mulder wear a number of different "outfits" to sleep in over the years, from the pajamas he wore in "Monday" to the the boxer/briefs he wore in "Anasazi" to the suit he slept in while sleeping in a chair in Scully's motel room in "Jose Chung's from Outer Space" to. . .nothing (apparently!)And there could be a number of different reasons for whether he chose to sleep fully clothed, in pajamas or in the buff. . . these might include his mood and the temperature of his room, but one big factor would probably be whether or not he had company and what his relationship with that company was.
What we know, basically, is that sometimes he sleeps with pajamas and sometimes he doesn't. In "Jose Chung" he apparently felt that his relationship with Scully was such that he couldn't strip down to sleep with her in the same room. By "all things" his feelings had apparently changed. . .which leads me to believe his relationship with Scully had, too!
