In that one it wasn't his choice of bed clothes. Scully just stripped off his clothes and put him in bed. Same thing in Fire in the black silk boxers.

I liked the plaid PJs he wore at the end of Moonday too. He wore a tshirt with that. And note that in Biogeness he was in bed and seemingly dressed in some kind of bed clothes. He had a tshirt on at least. That's when Diana was there.

In Jose Chung I think he had just fallen asleep reading.
