Walt Kelly actually modified the quote:

We have met the enemy, and they are ours." wich was a Dispatch from U.S. brig Niagara to General William Henry Harrison, announcing his victory at the battle of Lake Erie, September 10, 1813.

The quote I think you were refering to was when Robin williams said "But how do you find the enemy?"
"We ask people, 'are you the enemy?' and if they say yes, we shoot them."

This was different from what I was quoting, which actually was said by the VC "terrorist" who Cronauer befriended.
