You make a good case for Samantha - despite the fact that she was, in one sense, never actually *on* the show - being secondary only to Mulder and Scully in terms of importance and audience appeal.
One of the first fanfics I ever read had Scully ruminating about the "other woman" in Mulder's life. This was shortly after Fowl Thing had been introduced, so the readers assumed (or at least I did, and I think the writer intended it this way) that was who Scully meant. But it turned out she meant Samantha. . .that Scully felt she could never fully occupy Mulder's heart until he'd resolved his questions about his sister's disappareance.
And I think that's pretty much what happened; Mulder and Scully seem to have consumated their relationship, conceived their child, etc. almost immediately after he was finally able to put Samantha's ghost to rest.
