I really lean toward them having consumated the MSR a bit later in season seven, like during the events of "Sein und Zund/Closure" or "all things". The more I think about it, the more I'm inclined toward thinking "it" happened during the events of "SUZ/Closure". . .the *first* time we saw her wake up in his apartment during season seven. Yes, he was grieving. . .but that might have been all the more reason why he desperately needed the closest possible human connection between himself and the one person left on the planet he knew loved him. This would also explain why she quietly slipped out of his apartment and left him sleeping at the end of "all things"; they could have already had a long conversation about the need to be discreet about their personal relationship as long as they remained professional partners.
I don't think we'll ever really know. If we ever do find out, I wouldn't put it pass CC to announce that it happened earlier than we've been led to believe. . .like late in season six or something. (It couldn't be earlier than midway through season six because in "The Ghosts that Saved Christmas", Mulder denied that he and Scully were lovers. . .and why would he lie to a ghost??)
