As the person who posed the original question, and more directly, as someone else who, like you, (if I understand you correctly) read the fiction at the same time as seeing the program (or in my case, before seeing a chunk of the series) I just wanted to say that I've often found myself in the same pickle that you describe. (for example, I read at least four stories that use the "hand dance" before I ever actually saw it!)

Originally, my curiosity was about people whose experiences were different than mine, whose impulse to write came from seeing the show, and wondering why certain events or moments in the show had such an affect of them that they appear in fan fiction over and over again. From there, it's just a step to thinking about how those iconic moments or characters have taken on a kind of fictional truth, so that in some worlds Michael may indeed have allergies even if he did not in the television series.

I think the twisty part comes when those alternate interpretations vary significantly from the original version, so that Michael wouldn't just have allergies, but might have a seizure that would result in him joining a neo-Nazi group. (a situation that I have never seen in LFN fiction, but I have read some things that I felt were equally out of character). When it gets to the place where the only thing I recognize about a character is their name, then I think the author has moved beyond LFN fanfiction into stand-alone work, which is just fine, but it seems to be hard for some people to let go of the fanfiction category.
