I'll keep this fairly short but just a few things:

Look at how he went from totally driven to totally wrecked. In S6/7 his brain chemistry was even altered so he was somehow made alien.

He also had to make hard choices to let go of his sister and to focus his attentions on the living (ie Scully). Now, I don't know what happens to him after his alien abduction (again, not having seen S8) but something like that has to change you.

Remember in the movie when he told Scully all the influence she had had on him and how it was her doing that had kept his feet on the ground. Yes, Scully was the catalyst for some of the changes in him, but for my money it was always Mulder's odyssey. I'm not dismissing her character (I love Scully!) but for me Mulder is the essential alienated(!) hero.
